My cat shakes his head everytime I pet his head & scratch his ears?

Anyone know why? Hes been doing it for a couple weeks. He seems to like when I scratch his ears, but then shakes his head a couple times when I stop like something is bothering him. Hes an indoor cat so hes not exposed to much.
